The way I've seen it done is you have whatever ceremony you like in public without worrying about the paperwork, and then the celebrants can get married properly by a justice of the peace at the city clerk's office later to make it official. I saw a very touching ceremony that was done this way by a mutual friend of the celebrants.

I found this website if you want to serve as the officiant yourself with regards to the paperwork in NYC. Whatever way you do it, cheers, and best wishes to the new family.
